The water bus is a 5-minute walk from JR Shimizu Station, and you can take it with your bicycle. If you want to go to the Hagoromo pine tree, you can buy a set ticket with the bus, or the "Shimizu Port Tuna Ticket" which includes meals and sightseeing facilities.
